Instead of automatically waiving my most expensive guy first, it waves ten other guys first and when it is still a few hundred dollars short it waves a 5000 dollar guy so now I'm 3000 dollars below the salary cap and two great guys are gone.......

It sounds like you were both over cap and over the player limit. Over the player limit is handled first, and waives from your inactive payers, not necessarily the lowest salary but lower skills. Then it tries to resolve the salary cap.
It is possible that it could be made more efficient, but the automatic systems are meant as a backup if the owner does not comply with the caps rather than automatic team management, and I don't want the automatic systems to be more efficient than human management.

Yes, it is always best to manage your team yourself rather than counting on the automatic waivers to do it or you may lose someone you don't want to lose.It sounds like you were both over cap and over the player limit.
