And Strength. The 40 yard dash times are made up of Speed (top speed), Agility (acceleration), and Execution (reaction time). 100 yard dash times add Stamina to the mix. Strength can be a factor; players with strength over 75 will be bigger players and will be slower than another player with similar skills.
The formulas that are used in the Combine for the dashes and splits are the exact same ones used in the in-game calculations. Note that in-game, players will almost always perform worse than at the Combine due to conditioning and fatigue factors affecting all of the other numbers.
Week to week, your players are re-tested, and on any given run there will be variations in time, so a player may appear to have a small drop even after showing a speed improvement; this is just normal variation. The higher a player's Execution is, the more consistent his week to week results will be.

The first has:
10YD 20YD 40YD 100YD
1.77 3.00 4.95 12.09
The second has:
10YD 20YD 40YD 100YD
1.62 2.75 4.68 12.64
For me it's unbelieveble the gap.
